How do I get rid of the smell in my flute?
I take them all and put them in the sink in the bathroom with a super small sprinkle of soap- laundry soap or dish soap- it doesn't seem to matter. Both take care of the job. Then I use hot hot water and swishy swishy until I feel I've really done well.

It's usually a combination of factors that create that smell. As Zevang pointed out, oxidation or tarnish can be a part of it, but also things like human sweat and saliva residue contribute to it too.
What do you clean the inside of a flute with?
Use a soft cloth to wipe off moisture and finger marks after playing. Never use silver polish or any other cleaner on your flute. To clean your flute use “saliva” or rubbing alcohol on your cloth. To keep pads clean, don't eat candy or chew gum before playing and never while playing.
