This is absolutely not a problem, unless you object to the cosmetic appearance. Some pickups have that extra loop there to add extra relief to lower the risk of snapping the wires when removing/replacing pickups.

Should you twist pickup wires?
With unshielded pickup leads, if you tightly and evenly twist the wires together, it will be just as effective as shielding. This enacts a principle called "Common-Mode Rejection", and is the reason audio cable pairs are general twisted, even within shielded cable. Essentially, it's a humbucking effect.
What is a shorted pickup?
If the ohm meter goes to Zero (shorted circuit) when testing, there might be a short between the hot and ground connections or hot wires might be hitting a metal cover causing the pickup to short out. ... It can lead to ICPC (inner coil pole corrosion) and can eventually destroy the coil on single coil pickups.
How do I know if my guitar pickups are out of phase?
For instance: if both pickups have the same coil direction but different magnetic polarities, your pickups will be out of phase. Out of phase pickups sound thin and weak (listen to the sound clip above).
