To change a single stem direction, select the note and type x. Many stem direction and alignment issues are solved by ensuring that when two voices are used in the same stave, Voice 1 gets the upper note, Voice 2 the lower. According to the manual, Shift-V should swap voices 1 and 2, but I think it's a misprint.
